So when you are submitting your dog for registration and you are going to include the breeders kennel name, does it go first, or does your kennel name go first?

Just depends. Call the breeder and ask if they have a preference. Some like their kennel name included but don't demand it, others reserve it for their own dogs, others say it's optional.
As far as sequence, I've seen it done all kinds of ways..."Ownerskennelname Wonderdog of Breederskennelname, Breederskennelname Ownerskennelname Wonderdog, etc. The German and French breeds use those languages' rules of possession (grammatically speaking) a lot. Some registries have their own rules about names, for instance the name must start with a particular letter of the alphabet.
You don't usually have to include kennel names ( unless your pup's reg papers come from the breeder with the kennel name already written in on the name line). Dog can be registered as something like "Joe" or "Mac" if you like, if those names are still available via your registering body.
